I realllly like this idea!
However, since magic is already a thing in Materia, I would instead say that you should chuck all the blatantly impossible things from Potterverse and replace them with the scientific things that wand wizards (and/or "muggles" of Materia) lack. Airplanes and rockets, not broomsticks. No timeturners, but you can have GPS (and anything else that relies on relativity to work correctly). The scientific counterpart to patronuses requires a scientific counterpart to dementors; the only thing that comes to mind there are plagues and other widespread medical problems (AIDS! Oh $DEITY if Materia had STDs...) and modern medical responses to them (heeeeey we currently have treatments, but no cure, for HIV...). No amount of stirring stuff in a cauldron is going to change your appearance much on drinking except possibly by poisoning you, but we can have plastic surgery and various other things under the umbrella of "modern medicine" (interestingly, IIRC there are references in ToMU to recreational drugs). No amount of anything will actually change your luck, but those who understand statistics and understand probability and apply Bayes theorem can give a tremendous appearance of supernatural luck in some circumstances.
My great love of HPMoR might be showing through juuuuust a little here, although this would be almost its mirror counterpart.

Materia/ToMU has sexually generated diseases that don't work by contagion per se, and rings of protection to ward them off.

Yeah, about half an hour after my post I was thinking "as a world, Materia really wants a rational fic... but I don't know if Effulgence could play that part." I still really want to see this done *somehow*, though.

A thought for a setting (my apologies if it's been mentioned already): Heroes
It has its, umm, problems, but is also very much a setting to the tune of: here have some nice powers now go do stuff. Another thought I had about Heroes after rewatching it is Peter's Volume 4/5 power is the same as Addy's (albeit with some control over being forced to switch by contact.)

This is presumably not where you were going with this, but it gives me the idea of a similar diety-takes-offerings setting where problems themselves are the offering.
