I'm fine putting it before the link, but I was planning on new threads not having it? This would mean new threads will be weirdly aligned.

Is weird alignment okay? Or should I add it before them too, even though it feels sort of redundant?

ah, but this way one can easily see new threads, which is neat. I like this way - wait for a couple more votes?

It's possible to move the "new" mark into that column as well.

That is a good! Maybe (New) for extra visual distinction?

Should these links (and the '(New)' thing) go after the sections in the "Continuities" box…? If they go before, new threads will mess up the alignment of the sections, and if they go after, the unread links won't be aligned.
