Yeah, I think you'd have to unhide it if you wanted it unhidden.

In that case, bug report: I did that, and the last read point was messed up. I had used the new “mark read here” button and then when I unhid it the site said I had read more of the thread than I had just told it about.

I admit to being slightly confused about how "mark read here" is supposed to work.

If you're only halfway down a page and want to have the "unread" link on a thread not just point to the next page of the thread, you should be able to click "Mark Read Here" on a post and then the unread link will point you to the next reply in the thread, instead of the next page.
Is how it's supposed to work, at least? I haven't tried it much (maybe at all?) so I can't guarantee this behavior.

That's how it worked for me before. I think it has bad interaction with hidden threads though.

It might well do. I think hidden threads use PostViews differently somehow, but I haven't yet gone and tried to hunt down bugs and I don't think Marri's seen this page yet.
Reading a thread while the PostView is set to 'hidden' (i.e. you've hidden the thread) has unpredictable results, I think, since it's a scenario that we probably assumed would not occur very often so I don't think we've actually checked the behavior in such a case. I might have a look at that sometime – next few days, maybe – or Marri might get to it before me.
Edit: If you've hidden a thread and then open it, presumably it shouldn't automatically be unhidden, in case you opened it accidentally? Should it keep track of what you're reading, advance how far through the 'unread' you are, or should it freeze static at what it was before you hid it until you unhide it? (I'm unclear on the desired behavior here.)

Hidden threads are hidden. They do not show up in Unread no matter what, and you do need to unhide them before reading for your progress to be tracked or appear in Unread, whether or not you've opened it. Otherwise, all actions - opening the thread, reading it, marking Read At, etc- just straight up don't do anything. I could probably make that clearer.
At a dinner party and need to go back but will be making To Dos for:
- In some fashion including subtitle in the post list displays
- Figuring how to handle setting for the cases Ezra mentioned. I'm pretty sure it'll wind up with sort of thing where you can have a Setting (Alethia) and a Canon (His Dark Materials) and that will cover most of it, but haven't sorted it out.
- Communicate Hidden Threads better
Also - we have officially hit $18 a month on Patreon, so I'll be putting asynchronous email notifications and domain name on the pending Patreon list as well :)

In that case can the Mark Unread button and the eye icon be changed for hidden posts to Make Visible and Mark Read to Here and Make Visible? Those functions are useful. If that would be difficult those buttons should at least not be present or should generate error messages.

Mark unread looks like it does un-ignore the post, because it "marks it unread" by straight up deleting the object (which is also the thing marking it ignored). I should consistent them.
